Serious status problem

Greetings to you all,

I wasn't sure where to post this topic as i didn't know whether this should be considered a software issue, some unknown glitch or an other sort of problem.

Spoiler alert : Don't read this if you haven't completed "how little we know" and don't want to know it's repercussion's for the storyline.

I am experiencing a serious problem with my status, currently my reputation with ceasar's legion is neutral, yet whenever i come accros one of their soldiers or near their camps i am brutally attacked and their signatures are shown red to me on my compas. I have traced back this problem to it's probable origin, namely the quest "how little we know", which was spawned by "for the republic part II" when i asked colonel moore for any additional work that she might have for me. She told me about that NCR"s intelligence had uncovered that the omertas family were up to no good and she wanted me to find out what. During "how little we know" i chose to get cachino killed by betraying him to his bosses.

After that i aided the omertas by delivering clanden his required chlorine and troike his lost weapons. As a result, once i left the casino a quest was spawned called "ceasar's wrath", of which no intel is available on the vault wikia. The quest consists only of the single instruction to stay out of trouble with the legion and the message that it has spies everywhere watching me. At this point my reputation with the legion is still neutral.

Consequently i wished to continue the quest "render unto ceasar", which was spawned after completing "ring-a-ding" and delivered by a messenger of the legion, granting me the mark of ceaser and informing me of ceasar's request to speak with me. However, on my travel to cottonwood cove i was accompanied by Boone, who promptly attacked the first legionaire he came accross, so i loaded a previous save file and left brave boy scout boone at the lucky 38 and once again traveled to cottonwood cove, yet upon arrival the legionaires attacked me on sight and their markers were shwon red, while my pip-boy was still firmly reporting me of the "neutral" reputation i had with the legion. Once i retaliateted my reputation changed and i instantly failed the quest "ceasars's wrath" as i was informed that for my aiding of the legion's enemies i had been marked an enemy and were therefore shunned from the community.

I don't have any explanation to this as i was not accompanied by boone, was wearing a merchant troublemaker outfit, which isn't associated with any of the wasteland factions, am in possension of the mark of ceasar and purportedly have a "neutral" reputation the legion. The only clue i have is that cursed "ceasar's wrath" quest, which was the start of all the trouble, so it must be something i did during "how little we know" which spawned it and is connected to the legion. The vault wikia mentions the importance of the actions at the omertas, as working against them results in the failure of their plans, which was a sheme of the legion to begin with. However i have acted opposite and aided the omertas in getting rid of cachine, thus supporting the legion's efforts.

Is there anyone who know's what might be the problem and if or how i can be resolved? I have absolutely no idea what i might have done wrong.

Might have to fire boone

I haven't tried that yet, but technily i shouldn't have to, if it is a solution it's a weird one, but i'll try it the first time i play the game again.

Yeah, don't tell him to wait, or it will be as if he is with you. Just fire him temporarily and send him to the lucky 38 when you do it.
The legion will be hostile even if Boone isn't attacking them, he only has to be in your current party.

Even if you leave Boone in a distant location as long as he is in your party and you have his spotter perk the legion is gonna be hostile to you. Just fire him temporarily and leave him in the Lucky 38 and collect him later when you come back from meeting with Caesar.
