I'm just brainstorming but i think this sounds pretty cool.
Okay so... here it goes. A shadow war between the DB and the morag tong for dominance of the assasins trade. I'm not sure on the lore but i think the Morag Tong is still alive and kickin', so if they are, it is perfectly plausible for them to assert thier dominance.

I'm afraid this is the correct lore, I believe:

The DB came from the Morag Tong due to differences (Think of it as a splinter group but in a bad way), and had a bitter conflict for years and years. The Morag Tong was wiped out during the Red Year and the Argonian invasion. The DB in Skyrim is the last of its kind unless the Dragonborn (you) destroys them.
