I think some of the updates fixed most of these issues

Nirnroots were fixed but as far as I know, corpses are still unattached to their weapons, causing the weapons to be left when the corpse is cleaned up by the game. The fix is included in USKP though, if you use that.

If you install ( Or have it installed? ) http://skyrim.nexusmods.com/mods/19 then you no longer need that mod.
