I have installed mods that alter the appearance of character's faces and eyes, but this glitch has been happening to me even when I was playing vanilla-only in November. I just wrote it off as one of those funny bugs that they would fix in a patch, but as of now it's the only glitch that still seems to be affecting me. It seems to happen after playing for awhile and I'm not sure what triggers it. The only way to fix it is to exit the game and start it back up; reloading doesn't do anything. And yes this was happening even before I was a vampire. Anyone else get this? I can't find any unofficial fixes for it anywhere so I'm wondering if I'm the only one who gets this for some reason.

Try Verifying integrity of game cache.

To do this.

Open up steam. Left click on Skyrim. Select local files. Then you should see it. Idk if that will help but it may.

You could also defrag the game files.

If those do not work just delete local content(basically uninstalling) then reinstall. You should still have all your saves and such. I have done it and still have them.

I remember this happening to me after using invisibility.

I just tested it, and yes, that caused my eyes to go all buggy. Is there a fix?

This happened to me once, I just went into showracemenu, closed it (after re-applying my character's make-up/war paint), and everything was fine.
Weird thing is, I never had any eye mods.

Often when my characters end up dying, my characters' left eye will often goof after the reload, and though it's hard for me to tell, it looks like the same deal. I usually fix it by saving, quitting and relaunching, which does get annoying when it comes down to some of those dungeons where they just love to kill you in the cheapest ways possible, like some of those certain guild quests. Good thing I don't do "dead is dead," otherwise I'd be like this --> . Of course I do a little of that here and there anyway, particularly on some of those certain guild quests, and some POI's as well. This game can be brutal when it wants to be sometimes. Could go into examples but I don't want to get into any spoilers here, though.
