Exactly what does the Hunter perk work against? I've heard it doesn't work against Nightstalkers and Deathclaws due to them being Abominations rather than Animals.

I'm pretty sure it affects nightstalkers, but not deathclaws. It also affects dogs, coyotes and geckos.
