First, never mess with the INI files in the root install directory. These are the defaults, and if you hose them, you have to reinstall the game.

Look in My Documents/My Games/Skyrim (or whatever game you want). There are two files in there, Prefs and INI. Prefs covers things like screen resolution, INI are game factors. Not sure what GUI changes what parts of these files, but they can be edited manually.

Two things, the files are not complete until you load the game and exit it. I think you also have to be past the opening cut scene. So, with a new game, wait until you can save it before calling the files complete.

It should also be noted that any INI file in the steam/steamapps/common/skyrim/Data directory take precedence over the INI files in the (My )Games/Skyrim directory. That's why when one does saveini weird things happen. That command saves a full INI file in the Data directory with the name of some plugin file. As a result, there's a lot of values that aren't used by default and some that are left over from Fallout and previous games that are read and the former ones are the ones that cause weird things to happen.

However, it's handy to keep around for the curious and the feature of the precedence is extremely handy for mod customizations and other things.
