Because it's nonsensical to have House ally with the BoS. For one thing he really doesn't like them, but that's ok if they were good little boys who did what they were asked (as to why he doesn't like them, talk to him about it, it's humorous but follows similar reasoning to mine and others..."they're ridiculous"...)
Thing is, they aren't good little boys, they're technophilic terrorists. Attacking anyone who has weapon tech to claim it for themselves and use on others to get more weapon tech. If it can be used in war they want it. House has an army of robots, capable of self repairing, equipped with missile launchers and gatling lasers and generally making sentry bots look old news. He also has a supercomputer housing fortress with anti-air and anti-missile capabilities.
You think the BoS will just go "Oh ok lol let's be buddies!"
Nawww, they'd want it all, even if they did, weirdly, ally with him and his robots, they'd still want to kill him and take control of (or, should they be unable to, kill) the securitrons.
I'd have liked the dialogue in, but it is a bit of a stretch, the BoS stand against House in so many ways it's ridiculous and House rightly sees them as a very large future threat. As he puts it "It's a war I would win, but I'd rather sidestep it all together" (Ad verbatim)
