Probably the dragon priests, it really depends on what your difficulty level is. With some exceptions, all creatures in Skyrim have more or less the same strategy :P.

Not really a boss, but Giants can be reeeally nasty on lower levels.

Okay, agreed with this one. Little (lol) bastards are really fast and do tons of damage.

I find the Folsworn can be a pain. Obviously not just one of them, but when I try take a camp out I find I have to sometimes hit the health juice. Its those bloody Forsworn mages with their freeze magic alongside their frost atronaults whilst be onslaughted by archers situated afar. The rest are not too bad.

I found Morokei to be challenging. Now it may have been because of my LVL . But my Battle Mage and my Tank both had constantly stop the action to svck down the health juice !!

I think the final battle with Giermund at the end of the quest can be nasty. I've found my character unrelenting forced and then shot up with arrows before they can recover.

I don't think there is one 'toughest' boss in the game. Giants are very tough at lower levels, but as you progress they become fairly easy. I'll list some enemies that I think can prove very hard to kill:

Dwemer Centurion Master
Chaurus Reaper
Giants
Dragon Priests (I think Rahgot is the hardest)
Ancient Dragons
Mammoths
Frost Trolls
Dremora

TBH, I didn't find Morokei that hard. With what character is he the hardest? I think Rahgot is the toughest Dragon Priest.

I was using a mage. He had a habit of one-shotting me the moment I stuck my head out.

Morokei. I fought him at level 10...I had to turn the difficulty down to Novice and he was still so damn hard...

On my mage there was one cave that had a caster and 2 named draugr that were super difficult for me to beat. I had to rely on my conjurations because they were way too powerful together for me to handle without help. Each of them by themselves could easlily one shot me. The three together were a nasty combination. That was by far the worst fight I faced in the game. I just can't remember their names.

Malkoran was a really tough one for me, even with combined magic and melee. Those frost spells he does that drain both life and stamina rapidly had me shouting at the screen many times over. At last he died with a few well-placed interruptions. I suppose it's the only way.

Krosis. Not that he's killed me a bunch, but I've never had an easy win against him. I've created 5 characters, 4 of which have fought him. The shortest fight has been 15 minutes. My newest character, a mage, had a 30+ minute battle with him 2 nights ago before claiming his mask. Lydia connected with the killing blow when a couple of Ice Wolves got his attention for a second. Not an easy foe, but still a fun one to fight.

I haven't played a ton of quests that actually contain bosses in them. But doing one quest the other night for the Stormcloaks where you had to get the Helmet from the skeleton sitting in the chair (can't remember the names of any of these), he was pretty hard to fight solo counting his minions.

(Can someone tell me the name of the helmet and what the skeleton's name was, its really irritating me.)
