One of my favorites is http://www.youtube.com/watch?v=vraQ3TmgZEI. A licensed game made by konami. They mashed together metal gear, castlevania, and an FPS, along with some RPGish elements.(There is also trick shooting and poker involved) It worked amazingly well. The game gets kind of http://tvtropes.org/pmwiki/pmwiki.php/Main/NintendoHard on the later areas(I'm looking at you areas 5-8, especially butch's two bodyguards), but is rather enjoyable nonetheless.
