Even if it was in preproduction, its very unlikely that they were working on it while they were crunching on Doom 3. Remember Doom 3 was released in 2004 August.
As for what else they were doing, who knows, probably some game that ended up being cancelled. John Carmack was working on updating the tech4 (doom3) engine even after release. They were also cooperating with Raven and Splash Damage on Quake4 and ET:QW, plus there was Quake Live as well. The game hasn't been in development for 7-8 years like many people like to say.
