Well, I had an interesting little issue happen. So I'm playing along with my fighter character, doing part of the companion questline, when I come across some place with silver hand people. Being true to the cause, I purge the place of any living silver hand, loot it, and continue on to my quest.
Two quests later, and I'm tasked to take out the silver hand HQ... only to suddenly have the guy who's supposed to be my Shield-Brother simply not seem to care anymore. Confused, I check out UESP, and it turns out that that place I found and took out? That was the HQ, and now I've screwed myself out of any more quests and had to restart the character. The issue here is that... if something like this happens, where the player has taken out the target without knowing they were part of a quest, why not either respawn a target room or enemy leader, or have some interesting dialog with the guy who comes with you about how everything was already taken out etc. Basically, some way to actually get a recognized quest completion?
I also had the disappearing furniture glitch in Breezehome with this character. I left, returned, and they were back, but now the place looks like crap. It'd be nice if there was some kind of way to organize stuff after it happens, such as talking to the guy in dragonsreach, perhaps about "renovations" or something, which would reset stuff to it's proper place (but leave chests and containers alone, of course). Also, the Axe of Whiterun (An Orcish battleaxe by the looks of it) isn't displaying properly on the weapon rack. Instead of being vertical on the stand, it suddenly lays down horizontally, suspended by.... nothing. Looks quite strange.

Another issue - After loading the savefile with my mage, whom has the +100% mana regen mask and archmage robes equipped, her MP regen seems to have... slowed down, almost returned to normal, rather than be 325% normal speed. I have no problems with the head disappearing like other people do (I kind of wish it did - that'd have been cool), but... the benefits of wearing them seem to have poofed away. Either that, or the glitch was that when I first equipped them, regen was so fast the Magicka bar didn't even bother to show up when I shot Firebolt spells. Either way, something weird happened.

Also, obligatory "Hey, my Thief's savefile got overwritten..." Perhaps it'd be better to not autosave a new file at character creation? That may be what's killing off all the poor innocent bosmer thieves. She was a low level, so it's not like I lost a ton of progress, but it's made me kinda paranoid that even with backup saves, I may wind up getting character purges just for starting new games.

There's also the obligatory framerate issue thing, but I just reset my PS3 when that happens, and people have been all over that since day 1. Surely you guys have heard it already.
