yeah I understand its a dialog the guards say, but the guards say other stuff too and there are many other dialogs in the game why is this one in particular funny? Am I missing something?

I understand where it comes from, but I don't understand why its supposed to be so funny that on every forum and on yahoo answers and everywhere people keep making jokes about it
It is an insider joke to let everyone know you have played skyrim.
Why this and not others? Well it is easier to twist into customized versions to suit the topic at hand. The other common ones involving sweet rolls and not knowing if he is a dragonborn are not so flexible.
if you go to the drunken hunter inn in Whiterum, you will learn the full version of 'took an arrow in the knee' story by talking to the inn keeper
you will ask the inn keeper why is the inn given such an odd name, then he will tell you the story about how his brother got drunk in a hunt and took him for a deer and shot him in the knee
ps: some say the innkeeper will hire darkbrotherhood (you'll be assign the task) to kill his brother later in the DB quest chain ....
because every guard will say it and therefore being a guard in skyrim is for people who used to be adventurers...but then they took an arrow in the knee.

The Guards of The Elder Scrolls really like repetitive dialogue. After a while, you either tune it out completely or get irrationally amused by it.
The Guards of Skyrim are the least worst offenders, but at the same time...there's a very high Wounded Adventurer turned Guard capita in the Holds. Makes you wonder who is the monster going around shooting these poor Nords in the Knees?

I keep getting annoyed by the guy in Whiterun who's name I'll remember.
it is NOT inherently funny. it is something that is mildy humorous after you hear a million times, and then BECOMES funny when you say it someone who knows what you are talking about.
