I personally would have liked to see some more Enclave, on the level which the Brotherhood is present (perhaps less). I think Bethesda did a very bad job of portraying the Enclave in FO3. You barely get to talk to any of them (except Eden, Autumn, an Officer for like 2 lines, and some mechanic in the mobile base crawler). This lack of insight into the Enclave throughout FO3 just made them seem like lifeless, dull, weapon fodder. In the previous Fallout's they had more character, they were an actual faction if you will. In FONV the remanats quest had more character regarding the Enclave then FO3 did in its entirety.
The Enclave's mission is wrong in ways, but also good in some regards if you look at the big picture. They wanted to kill all non pure humans, which is obviously bad, but it would also kill all the feral ghouls, irradiated mutants, deathclaws, super mutants, etc. If they went through with their master plan then the US would eventually began to repopulate with normal people, free from the harm of super muntants. Now if the NCR took control over the wasteland, not only would many, many humans have to live in fear of the super mutants, they would also be savagely killed by them (or some other monstrousity). The NCR would have to utilize many soldiers (who may well lose their lives) at the expense of manually going out and killing every super mutant, feral, deathclaw, cazadore, etc. This process could take 100's of years (during which many humans could lose their lives), while the Enclave's path could see a decent sized population prospering in 100's of years. Granted the best alternative would be to make it so the humans with minimal amounts of radiation in their systems not die, only those that have severe cases (super mutants obviously).
In FO3 I never really cared for the Enclave. You never got to truely side with them (you only have two choices really), you never got to learn about them, and the game just immediatly made them the bad guys and the Brotherhood of Steel the holiest group to ever walk the wastes. I feel that Obsidian could've done a better job of portraying the Enclave then Bethesda did.
