Probably going to repeat some stuff here, and I realize some of this is more in the "suggestions" category, but to be honest, it bothers me that they didn't implement it!
No mounted combat:
It's really annoying having to dismount to deal with every damn wolf.
Irrational animal behaviour:
Wolves will abandon a newly killed rabit to chase me. Real wolves will never abandon a meal to go chasing new prey.
Rabbits, foxes and elk/deers keep running in front of me.
Inefficient stables:
You can't park a horse anywhere. If a dragon lands near the stables, your horse is going there to defend the city (or as I like to call it: To feed the dragon).
Cool new spells, but... Magic seems less cool:
You can't make your own spells anymore, and a lot of spell-types seems to have been removed. This was one of the coolest features in the previous elder scrolls games.
Bows being the only ranged weapons:
I LOVE crossbows and javelins. Javelins are very viking like, and while you CAN be disarmed, you can't throw your weapon. A shame..
While I like being able to move stuff by holding down action...:
I would love to be able to pick things up, without bagging them. It would look better I think.
Less free movement that we had in oblivion:
In oblivion the characters could learn to super jump and could do cool acrobatic moves. In skyrim, all you get is a silent forward roll.
Not being able to climb anything:
You can't even climb ladders unless they lead out a trap door. Being able to climb mountain sides, trees, walls and the like would be super cool. Seems stupid standing next to a 5 ft wall, and not being able to climb it.
Companions can't ride horses:
Makes travelling annoying.
Slow horses:
The horses are too slow. Horses are some of the fastest land-animals on earth. Tamriel isn't earth, but I'm sure the good people of skyrimg wouldn't be riding horses if they had other, faster choices available. Such as bears...
Weak Dragons:
Switching to a higher difficulty fixes this, but still. Seems stupid that bandit maurauders are tougher than dragons.
While RP-elemts in this game are going the right way, dialogue wise:
It's still not good enough. Compare to a game like Dragon Age where you always had many options, in this game you are often left with ONE response.
At times, people will threaten you, and you don't get to do anything about it unless you want to screw a quest up. I remember countless of people being rude to me, where I just wanted to tell them to go screw themselves, but that wasn't an option.
Lack of character sheet:
This is annoying. Not having attributes is also a step back if you ask me. Simplicity is NOT always cool.
Lack of birth sign:
This bothers me too, but the stones make up for that. I still kinda wanted one though...
Being able to equip female armor:
having a smithing skill should at least call for the ability to refit armor. A steel plate made to fit a bosmer wouldn't fit a nord. Going to a forge and refitting an armor at no cost would be a great way to allow characters to improve their smithing skills too, as I tend to find that skill more and more in neglect as I progress through the game.
No damage to equipment:
While I actually found this annoying in oblivion and morrowind because of the extend at which it constantly happened and kept degrading the quality of the equipment, it would still call for more use of the smithing skill if you could repair your junk.
Charges on enchanted items:
I still find this silly. Only about 1/10 of all fairtale magic weapons need to be fed souls on a regular basis to work magic.
I still think there should be an alternative way to charge them.
People die when you hit them with your swords... Always! Unless they are quest-important:
Some times it would be cool if people just slumped over and were seriously hurt, bleeding out unless assisted. This would make companions much more enjoyable.
Blocking seems to work poorly:
Would be better if there was a chance to auto-parry/block if your skill is high enough, and perform counter attacks with no delay. That said, I like the new weapon clash thingy.
Not being able to kick people:
This get's old. Someone at bethesda must be a huge boxing fan. No neck snapping, no strangling, no grappling, no cool holds or throws, and worst of all... No kicks! Being able to kick an opponent during a melee fight would rock.
The ragged flagon and the ragged flagon cistern are two different areas:
This is annoying, as it means you have to go through two load screens all the time during that quest.
Cities and houses are the different areas:
Also annoying. I understand the need to have a loading screen when entering a city (even though I'd prefer it if it wasn't there), but having ALL of the houses as separate areas seems overkill.
I applaud the different looking versions of the same kind of gear:
It's just a shame that there there's only one or two cases of it. Would be awesome with different iron-sword models.
What happened to the shortsword? :
The diminished arsenal in Skyrim is a bit svcky to be honest.
No buy/sell-back function:
I keep having to reload because I accidentally sell stuff I wanted to keep or buy stuff by accident. This is really annoying.
Why can't you get a normal job?:
It could work like jail time, diminishing your skills unrelated to your job, but improving a particular skill.
Woodcutter could improve two-handed because you train the muscles needed to perform powerful blows, smithing could improve smithing. Working as a herbalist/alchemist could improve alchemy, you could work as an enchanter too, improving enchanting. Maybe work as a bard or shop- keeper/assistant to improve speechcraft. Work as a bouncer to improve one handed (as I have heard this is the skill that governs hand to hand) and as a hunter to improve marksmanship. Work as a miner to improve the same as a woodcutter... Just ideas... It would really improve the open game feel.
I would make it as a combination of jail time and resting, but also via skill level requirements. Fx. to work for the smith in riverwood, you would need to be novice level in smithing, but to work for the guy in Whiterun who tends the skyforge, you would need to be expert level.
I could find many other uses for a system like that, working as a guard perhaps? Or as a way to get very powerful blessings from the gods, by serving as a layman.
Smithing, lockpicking, pickpocketing, enchanting and alchemy affects your level, which affects the difficulty of the overall game:
While this sounds reasonable at first, it really isn't. I often end up with characters who can't meet the challenges, due to their talents being in non-combat related skills. These skills should not affect your characters "combat level", which could be a new value implemented in the game, that the game will then base it's difficulty on, and this value would be affected by your actual combat skills.
The law system:
It's almost as stupid as it has always been. There should be more options. Speechcraft should be a way to get away with crime. There should be a trial. People shouldn't always have the same reaction to crime. People should actually go GET a guard before one shows up, instead of them just becoming hostile and instantly knowing it was you. It would be cool if you stole something, and slipped away before the man you stole from could explain to the guards who did it. It would also be cool if you could get other people arrested by, for instance stealing from them, or starting a brawl with them with no witnesses (or witnesses who like you better), and then convincing the guard that the other guy just attacked you, to get him arrested.
The skull of corruption wont hang on weapon racks and the like:
This is obviously just a bug of sorts, but needs fixing as it is absoloutely RUINING my daedric artefact collection
The axe of whiterun won't behave normally when put on a weapon plaque or a weapon rack:
This is also annoying...
Arrows sometimes get stuck in you until you remove that particular kind of arrow from you inventory:
There are many solutions out there to this problem. Needless to say, it should be fixed in a patch soon.
Magical energies have none of the assumed effects:
Freezing water isn't possible, causing a fire isn't possible, causing water to heat up into steam isn't possible, lighting fire to grass to prevent an enemy from passing that way, isn't possible. lightning doesn't send people flying or cause spasms (stun).
No sheathed secondary weapon:
When dual wielding, only one weapon is shown as sheathed, the other one disappears. This is silly, but the biggest problem is: When planning how to attack an opponant, you can't prepare propperly when you don't know what he is going to pull out of thin air.
You can't block with two weapons:
One of the great advantages of wielding two weapons is that you can block and attack at the same time, I definately remember that from being a kid and playing with sticks! So this is also stupid. Instead, implement spiked shields, and and make a block button, and have the left mouse button be used to attack with your shield when your wielding one. A dedicated block button would be super swell.
You can't block with a bow:
Why cover your bow in the same metal you make armors from, if your not going to use it to stop that axe from connecting with your face? I just don't understand and find myself in that issue all the time.
A bow is wielded in the left hand, and a one handed sword is usually wielded in the right hand... Soo?:
Why can't you hold your bow in your left hand, and draw a sword with your right? Now that they have gone through all the trouble of making a left/right hand system, why not take it further?
Certain spells are best used in the same way as powers are. By hitting a button... But they still cause you to have to go through all the trouble of opening favourites and selecting it, casting it, and selecting your weapon again. Would be better with a hotkey to just instant cast it, and auto swap back to your previously equipped weapon.
A drink potion animation would be awesome:
Instead of being able to stop time and swallow several litres.
A maximum amount of potions pr. time:
Would be cool... I mean, potentially, your character could swallow an infinite amount of potions and just... It's silly, okay?
All those chemicals... :
There should be a toxicity effect, like in the witcher.
There is SOOO much food in the game, and they are no longer alchemical ingredients:
So why isn't hunger a factor? Would certainly put things in perspective if you had to carry rations and had to spend money on food, or work for it.
Being able to set up a camp would be cool:
Instead of having to find a bed, being able to just set up camp, or drop a bedroll somewhere and sleep in it, would be cool.
Tiredness:
Why isn't this an effect in the game? Would be cool if you actually needed sleep like everyone else in the game seems to do.
You would have to plan better... So, do I climb into the sewers, wait 8 hours while crouched with the skewers, and then attack while obviously suffering from lack of sleep? Or do I find some way to attack while I am at my best?
Potions with ridiculously short effects:
Would be cool if potions lasted longer in general.
Usefulness of scrolls non-existent:
If scrolls were cheap to make and didn't cost magica to cast, they would be much more useable.
Weather has no effect on the player:
Would be cool if it had a bigger impact on gameplay. A blizzard or mist might make stealth more effective. Rain might make it more difficult for a horse to get up a steep hill. Snow might limit the time you can be outside without suffering penalties from the weather.
annoying resets:
I tried using the display cases in jorvaskr, to display some things I put there, but after a while, I found my stuff on the floor and the original contents returned. It resulted in the loss of an amulet and a ring that were quest rewards.
Marriage system seems improvised:
It seems like something made by an amateur modder. You can do better.
Dogs are mercenaries:
This is annoying. My dogs home should be MY home, and my dog should be named what *I* name it, and I shouldn't have to pay 500 septims to make it follow me if I leave it at my house for 3 days. Of course, we can discuss weather it's reasonable to leave a dog alone in a house for 3 days

But still.
Horses can't be renamed:
Minor annoyance. Still, worthy of mention.
Mercenaries are your employees:
You should be able to give them many more orders. "Learn this spell" for instance. Or "Live here" if you have a house you don't use, and you want your mercenary to guard it and live there.
Followers can now be commanded with!:
But sadly, the commands are way too limited. You can't even change the distance between you, or ask them to use another weapon. You can't ask them NOT to attack anyone. There should be a button that you can hit that causes all followers to stand down from combat and flee to safety if they are attacked. This button should work on horses too!
Seeing as horses are now trained attack dogs... :
It would be cool with horse armor, to make sure you don't waste 1000 septims by dismounting at the wrong time.
Would be cool if you could buy someones business:
Like, invest money in that alchemy shop to become a shareholder. Have your mercenaries travel around skyrim, collecting your cuts, and leaving them in a container somewhere.
Would be even cooler if you could start your own business:
Maybe there could be an abandoned house somewhere that you could turn into a store and have it sell your loot for you? Instead of bothering with travelling from town to town in order to sell all that loot, then just have it turned into profit at a slow rate.
Too few voice-actors:
Again, it seems we're listening to the same 5 people over and over again.
All children look alike:
While they are rather unimportant, it's still annoying.
Too few body types:
People of the same race are all the same height, and no one is fat...
