There are only two types of games I'd actually request remakes of: old games with good ideas that either didn't get it quite right the first time and then games that were never released in certain regions and/or are on obscure platforms/incredibly expensive/difficult to find.
That being said:
Metal Gear and Metal Gear 2: Solid Snake - The stealth genre (as well as Metal Gear) has come a long way since 1987. Full remakes of both would not only allow them to become the games Kojima envisioned, but also give Konami a legitimate excuse to continue milking one of my favorite series, rather than forcing Kojima to make Metal Gear Solid 6 (yes, I consider Peace Walker to be MGS5 like it was intended).
Seiken Densetsu 3 - We never (officially) got this. Localize it, make it pretty and then release it on PSN, XBLA, Nintendo 3DS, etc.
Mother, Mother 2 and Mother 3 - Like Seiken Densetsu 3, we didn't get Mother or Mother 3, and Earthbound (Mother 2) is somewhat pricey. I understand there may be some legal hurdles to overcome in an Earthbound re-release/remake, but it'd be totally worth it. Again, PSN, XBLA, 3DS, etc. would be swell.
Snatcher and Policenauts - Both have been ported and remade a number of times, the former being released in North America on the Sega CD and the latter never seeing the light of day outside of Japan, despite plans for a North American release of the Sega Saturn version. Remake 'em with high resolution artwork, new voices, etc. More people need to play these games.
Final Fantasy VII: Snowboarding - 1080p, 60 FPS, graphics on par with Advent Children. I'm not one to troll, but this would be amazing.
