You aren't really given much opportunity to talk to wastelanders after you side with Eden, as you go directly into the purifier assault. As far as "reason" goes, it's an RPG. You, not the game, decide what your character thinks and does. If you wanted to side with Eden and play a character who hated wastelanders, you could easily do this. Just because something isn't widely represented in game dialog options doesn't mean you can't still act in that capacity; such is the beauty of an open-world RPG.
Even so, does the Vault Dweller ever profess hatred for humankind and a desire to be a mutant? No (at least, I never saw an option). That's not a theme for him either, but you can still make the decision to side with the mutants and overrun the West Coast once you confront the Master.
