I really hope it's a permanent choice. Harkon says he wants to end the tyranny of the sun with an Elder Scroll.
Elder Scrolls are incredibly powerful.
If a player goes through this quest line thinking Harkon is just pulling everyones' legs, that's user error. He means, 'Hey, let's end the sun guys. For real. Undead power.'
And to arguments that if the sun is blocked out, it'll eventually end all life on Tamriel, I'm thinking the phrase 'ending the tyranny of the sun' is the vampires liberating themselves from their weakness. Now, I certainly don't want there to be a regular day/night cycle and have our weaknesses just not be there anymore. In the trailer, you can see darkness spreading from a castle witha big red glowing orb in the center. I think there'll be more of a filter where it's always dark, but the energy needed to sustain life is let through. These vampires aren't stupid enough to kill off their food.
Also, the significance of Markarth and Solitude being the two closest cities may have something to do with it. Maybe the cities will be... Epicenters of darkness? For lack of less silly terms. The cities being the sources of a type of darkness blanket that covers a portion of the world (perhaps just Skyrim) to makeup for any later games having to have bad explanations as to why the world isn't ruled by vampires yet.
Just muh two septims...
